Ben,

I believe InnoSetup is indeed the tool used for building the
new RealVNC installs (but I could be wrong)...

Have you checked out ISTool?  It really makes building complex
InnoSetup scripts easy, and I believe it handles the issues that
you mentioned.

Also, if you haven't already, check out the FastPush pages that
explain how to do a VNC install build with ISTool.
