You should also tell which VNC version and server platform you're using
since, while unlikely, the trouble could initially come from a
bug/incompatibility in the applet delivered from that particular server
version...

FYI I don't see your bug happenning with this similar setup:

Server:
  x86 NT4 SP4 - french
  zlib-enhanced version of WinVNC server 3.3.3R2
  (http://www.veridicus.com/tummy/programming/vnc/vnc_hacks.asp)

Clients:
  Vanilla Win98 and Win99 (AKA Win98 Second Edition) - french
  Vanilla Navigator 4.70 - french
  [wether using an HTTP proxy or not]

After the Java VNC session I can browse other sites, wether after
disconnecting Java-VNC first (as in your scenario) or even w/o clicking
the Disconnect button and simply jumping to a new URL -- in both cases
Navigator statusbar quickly says "Applet vncviewer stopped" before
browsing to new URL and no freeze.
