This is because VNC spoofs Keyboard events. Keycaps does not work on
keyboard events, hence will not notice VNC keyboard input. Its a bummer
but that's the way it is. Keycaps directly reads the keyaboard and there's
no way (that I know of) of spoofing hardware keypresses.

This may be a problem with my cunning reverse keymapping code. I shall
look into it.
