The dot is the local cursor. The fact the arrow head is not working means 
i) either you input is not getting through to the Mac
ii) the Mac's output is not getting through to you.

Either way, I would strongly advise you don't use TB2 at the same time. If
TB2 catches screen updates in the same way as I do, then there will be
all manner of problems. 

You could try enabling your menu bar clock, then, if that is still going
you know it is problem i rather than ii

BTW, you have installed the patches extension and restarted, haven't you?
If you don't restart, VNC won't catch screen updates and you will see
nothing but the first update.
