This isn't an answer, but perhaps it will shed some light on the
problem. I used to use Matlab on various machines (Sun, HP, SGI),
over X on a Linux X server running XFree86 and fvwm. For some reason,
every time Matlab starts up in this configuration, ALL windows on the
X server will disappear. Right clicking and selecting any window from
the list (in fvwm) will bring ALL windows, including the matlab window,
up. Matlab will then run with no problems.

Again, this probably won't help you, but it does show that Matlab does
something really screwy on startup. I think it was with both version
4 and 5. I don't work with it anymore, so I can't confirm directly.
