Yes, the xstartup file is only executed once when you start a VNC desktop. 
Each time you view the desktop you're just looking at the same applications
which are running all the time.

The easiest thing to do is kill your desktop (by killing the Xvnc process) and
restart.  Alternatively, if you don't want to kill the desktop, you should be
able to quit the fvwm window manager and start the new fvwm95-2 window manager
from an xterm window.
